I've always wondered why it's not the "green goo" scenario -- since I think a biotech "goo" that takes over the world is far more likely. All it takes is some genetically engineered viral material that figures out how to infect everything and not die....
Evolution has natural limitations that have seemed to hold it in check, but if humans mess around with biology enough (maybe without knowing enough), we could create an artificial ecology that doesn't care about diversity or population growth or survival of the fittest.

@mhh: Don't forget the dreaded "grey goo" scenario...
...although since then, one of the original "grey goo" paper writers has since backed off of the theory, postulating that the scenario -- because of how complex nanotechnology is -- could never happen by sheer accident and would have to be very purposefully implemented.
